I think your analysis in the paragraph beginning "The foolish and
egotistical Malvolio . . ." is just about right. In each case, "God"
(meaning God) would be inappropriate for the comic context. But why
presume that Shakespeare originally wrote "God" and that he (or someone)
later changed it? Isn't it more likely that from the beginning he
realized the inappropriateness that you and I seem to agree on, and,
being very nearly as smart as we are, simply avoided it?
